As an experiment try this:- try to check for updates with the program (not manual) while in safe mode WITH networking (you'll need networking for internet access)- what operating system are you using?

Your desktop will look much different in safe mode and your graphics will be poor.

After that, I still had problems retrieving updates, but it eventually went away on its own So I never discovered the source of the problem.
